I assume it is css, but i cannot find many css files in the MAS.

All of the css files for the script are in the 'css/' folder. ;3 Hope that helps a little. ;3

If you want to find the css files of the templates to edit, go to your template folder, pick one to edit, and you should find a css file there to edit.

Would it allow me to edit and rearrange the links though?

Depends on the links;

If you wish to edit the account/my adopts links, you'll need to go to your functions.php file. If you wish to edit the members, index, shop links and all of the ones towards the top of the page, you can go through your admin control panel (should be admin center) and edit the navigation links there.
