I just came back here after a while of inactivity, especially since my site was attacked by a shoutbox spambot. I see that the newest Mys is 1.2.2, and I go to see what mine is. I look and apparently my site is 1.1.4, so I go to see the megaupgrader. I then see what I have to do and I'm wondering.
What would I have to do to keep my site's layout, features, etc. as is, have it upgrade to 1.2.2, and have any new features included with 1.2.2?

My suggestion would be to wait until 1.3. For 1.3 I'm going to attempt to create an updater for any previous Mysidia versions, all you'll need to do is identify the version you're using. Although I would suggest before upgrading to back up the entire site and remove ANY mods you've added for earlier versions as they wouldn't be compatible with 1.3. Although hopefully we'll create a much easier way to install mods in the future. ;)

Well the Megaupgrader works well only if your site is not much different from a fresh installation of Mys v1.1.4. Chances are you will lose all custom script modifications made for Mys v1.1.x after upgrading to Mys v1.2.x. The theme should still work, but I am not quite sure if its highly customized.

Okay, now I know. I've looked at the format for the 1.2 mods/pages, and they seem just to have a different first and last part. If this is the case, can't I just manually change those pages, or do the pages included make a difference? My site is definitely not like a fresh 1.1.4 copy, so problems would probably arise.
I don't know what 1.3 would hold (I'm not dev staff, lol) but hopefully there is a way to get my site upgraded to the newest version of Mys. It sounds good, and if what I just mentioned above isn't possible, I'll wait for 1.3 and see how it goes.

A lot of the pages were updated. I don't really suggest a manual update unless you're very familiar with PHP though.

Well you will notice tons of differences if you read the functions.php and some new script files. You can always back up your site and attempt to upgrade.
